Well got the HDD back into my PC now and things are running smoother, but it can't run Spybot or some other software for some odd reason or else the PC would just look like it's not responding (anything I try running doesn't work thereafter).

is there any error message or just simply can't run any exe ?
try this file, right click UnHookExec.inf and install it
it will restore the association of .exe

Well it does run; I see it in Task Manager. But then it gets terminate really fast after I execute it and the window never appears and no error message. I didn't do anything but now no problems anymore. Thanksfully!

I might go ahead and reinstall Vista though.
I don't feel like it's as stable/secure/fast as it used to be anymore. Maybe during Christmas vacation

You mean Vista? Try upgrading it to SP1 first. It makes a lot of difference.
